NOTE: GEOS-Chem v8-03-01 refers to the version previously noted as GEOS-Chem v8-02-05. The updates in this version (e.g. new SOA tracers, new isoprene option, switch to Git version control, etc.) necessitated a full rewrite of the GEOS-Chem User's Manual.

Therefore, the GEOS-Chem Support Team has decided to make this version a public release and change the version number accordingly to GEOS-Chem v8-03-01.

Photolysis now computed at midpoint of chemistry timestep

Here is a plot of the JNO2 diurnal variation at the Harvard forest (70W, 42N) grid box. The black line is the J-value computed at the start of the chem timestep (i.e. the current way) and the red line is the J-value computed at the midpoint (i.e. what we are changing to).
As you can see the J-value curve computed at the midpt of the chemistry timestep starts peaking about a half-hour (which is 1/2 of the 60-min chem timestep) earlier, as you would expect.

Bug fix in ISORROPIA for offline aerosol

Minor bug fix in SRCSO2

Routine SRCSO2 was removed from GEOS-Chem v10-01 and newer versions. SO2 emissions are now implemented via the HEMCO emissions component.

Bug in GET_EMMONOT_MEGAN

In GEOS-Chem v10-01 and higher versions, MEGAN biogenic emissions are handled by HEMCO.

The software patch for the bug in GET_EMMONOT_MEGAN from v8-02-04 has now been standardized in this version.

Bug fix in AVGPOLE

Fix to prevent numerical overflow in EXP function

After tracking down the error, i found that there is an infinity occuring in sulfate_mod.f in SUBROUTINE CHEM_SO2 where SO2 loss via aqueous chemistry is calculated. Infinity occurred because there is a number in the EXP term that is too large to handle, i.e. >700. My solution was to put a check to this term entering EXP.
I'm not super certain whether there is something else wrong here, i.e. why would the so2_ss term be so large or H2O2 and/or O3 be so tiny. But this numerical check is sure to fix this simulation crash.

IMPORTANT: You have to declare XX as PRIVATE in the OMP derivative as well, otherwise your simulations will contain significant numerical errors and will not be reliable. This error took me two weeks to figure out -- Jintai Lin

Post-release patches

These patches have been added to the Git repository as of 30 Jun 2010. If you have already downloaded GEOS-Chem v8-03-01, you can get these patches by doing a git pull operation:

git pull git://git.as.harvard.edu/GEOS-Chem master

into your own code directory.

Patch to enable call to SOA_PARA_INIT

The concentrations of all SOA species never increased to any significant values, although the POA concentrations seemed to be reasonable. I explained the problem to Havala Pye and she quickly noticed that the code no longer called the subroutine SOA_PARA_INIT right before the main SOA_CHEMISTRY do loops. Without this, the values of the equilibrium constants and yield parameters remain at their initial values of zero and nothing happens. I implemented the call statement into the code from a previous version of GEOS-Chem and everything seems reasonable now.

Patch to fix declaration of IONIC in ISORROPIA II

I noticed that the -r8 flag (ifort) used with isoropiaIIcode.f was causing surface nitrate levels to decrease 25-50% compared to compilation without that flag. I found a problem with a variable in the isrpia.inc common blocks.
The IONIC variable was declared REAL in the original Isoropia and declared as REAL*4 in the GEOS-Chem implementation. When the -r8 flag was implemented, IONIC was not converted to REAL*8, and there was an inconsistency between the type of variable in isrpia.inc and the use of the variable when it was passed to routines in isoropiaIIcode.f. Since GEOS-Chem is using the -r8 flag, I have declared IONIC to be REAL*8. The surface concentration (and global nitrate burden) are now more similar in magnitude and spatial distribution to RPMARES instead of being significantly lower.

Patch to fix SCHEM data input

This code was removed from GEOS-Chem when the GMI stratospheric chemistry module was introduced.

I've discovered a bug in how GEOS-5 does its stratospheric chemistry. This affects all G-5 users running full chemistry, tagged CO or methane simulations.
The 2D vertical prod and loss files in pco_lco_200203/ and other directories have the dimensions of the non-reduced vertical resolution for GEOS3 (LGLOB=48) and GEOS4 (LGLOB=55) and are fine. The GEOS5 files however are using the reduced grid resolution.
The functions in schem.f / tagged_co_mod.f / methane_mod.f are looking for arrays of vertical dimension 1:72, and then collapsing whatever it read to the reduced grid using the transfer_mod.f functions. (I'm not sure how a seg fault wasn't triggered for the December values that should have exceeded the EOF when reading the bpch.) I've attached a plot of the production of CO in January as internally seen in GEOS-Chem to demonstrate the problem.
It appears the stratOH_200203/ and stratjv_200203/ geos5 files have the same issue, though the pnoy_200106/ files are okay.
That being said, I am updating the various strat chem prod / loss files with the 3D fields from the GMI simulations, and will do so with the full 72 levels. But until that's available, you might want to send out a patch for GEOS-5 users.

Patch to scale AOD diagnostic output to other wavelengths

The aerosol optical depth diagnostic output (in ND21, the planeflight output, and in the timeseries diagnostics) can now be scaled from 400nm (i.e. the wavelength band in which they are computed for FAST-J) to any arbitrary wavelength. This will facilitate comparing AOD output from GEOS-Chem to various satellite instruments.
There is a new file jv_spec_aod.dat which contains information about the "target" wavelength to which the AOD output will be scaled. The default setting for "jv_spec_aod.dat" is 550nm. You can modify the file for other wavelenghts if so desired. More information can be found HERE.
We have added the jv_spec_aod.dat to all of the GEOS-Chem run directory repositories. You can download these with Git as well. Please see our Using Git with GEOS-Chem for the download commands.
Once again, this patch does not change any scientific results, but just contains updates for diagnostic options.

Outstanding issues not yet resolved in v8-03-01

Modified scale factors for anthropogenic emissions

These data are no longer used in GEOS-Chem v10-01 and newer versions. All emissions and scale factors are now implemented via the HEMCO emissions component.

This is more of a clarification than an outstanding issue. The new anthropogenic scaling factors used in GEOS-Chem v8-03-01 (in the anth_scale_factors_200911 subdirectory) contain minor differences from the data used in GEOS-Chem v8-02-04 (in the anth_scale_factors_200905 subdirectory). Code slow down: parallelization problem in setemis.f

This issue has been fixed in GEOS-Chem v9-01-01.

In GEOS-Chem v10-01 and higher versions, routine setemis.F no longer passes emissions into SMVGEAR, this is now done in mixing_mod.F90. SMVGEAR is slated to be completely removed in GEOS-Chem v11-01.

The implementation of a scaling of NOx emissions in GEOS-Chem version 8-03-01 resulted in a parallelization problem in setemis.f. In consequence, some simulations would run about 30% slower as expected. To solve the problem, modify the lines:

In short, you need to move the NOx scaling into the loop over grid cells. This problem was corrected in version 8-03-02 by issuing an after-release patch.

Double counting biofuel emissions over Asia

This update was tested in the 1-month benchmark simulation v9-01-02s and approved on 5 Nov 2011.

This code was removed from GEOS-Chem v10-01 and newer versions. All biofuel emissions are now implemented via the HEMCO emissions component.

Double counting of biofuel emissions over Asia happened when using Streets emissions for simulations of the years between 2001 and 2005.
